The scene between Alt!Locke and Dr. Linus was very effective and quite chilling - even this Locke is a manipulator. On the other hand, the Ben we first got to know was quite the master manipulator himself.
I agree with you that the altverse is only a "What if", one possible universe and not the one that we'll end up with.
